Microsatellite Instability Analysis

Sample Preparation

The investigator may choose to submit DNA for Promega MSI Analysis-based PCR and fragment analysis. Alternatively, the investigator may choose to perform the PCR using the Promega MSI Analysis System, v1.2 kit or fluorescent primers for custom MSI markers and submit the PCR products for fragment analysis only. For custom assays please consult with the laboratory director Sig Verselis (sigitas_verselis@dfci.harvard.edu) before designing fluorescent primers. Different fluorescent dyes require different spectral calibrations of the genetic analyzer for the optimal detection of labeled fragments.

For DNA submissions, assure that your method of DNA isolation and solubilization produces samples that are compatible with PCR. The MDL requests a minimum of 10 ul at 10 ng/ul if possible. DNA submitted in 1.5 ml microcentrifuge tubes is preferred.
 
For PCR sample submissions, loading of samples in 96-well plates in the format below is required. Fragments are analyzed in runs of 16 samples each and using this format facilitates proper uptake of samples on the genetic analyzer and minimizes sample mix ups.

A copy of the blank 96-well template can be downloaded below. Fill in the sample names as illustrated below and submit a copy with your plate. For submission, wrapping your PCR sample plate with aluminum foil is recommended to avoid quenching of the fluorescent dyes

Sample Submission

Application for Services - An "Application for services" form is available for downloading and must be completed. Please ensure that all fields on the application are filled in. The MDL will not process samples if information is missing. Comment fields and the embedded "project description" document are optional.

Please send an electronic version of the completed form as an email attachment to the lab director, Sig Verselis Ph.D. 
Include a printed copy of the completed form with your samples when dropping them off.

Sample drop-off - The Local Sample Drop-off room is located in the "Fish Room" near the 3rd floor bridge of the Smith Building leading to the Jimmy Fund Building at the Dana-Farber Cancer Institute. For DNA samples, place your 1.5mL microcentrifuge tubes (with the sample name written on the top, and your initials written on the side) along with your printed application form, into a zip lock plastic bag available in the Fish Room. Place the sample bag on the top shelf in the +4°C refrigerator with glass doors. For submitting PCR samples, submit the sealed PCR plate wrapped in aluminum foil to prevent quenching of the fluorescent dye. Place in a zip lock plastic bag with a copy of the completed application for services and a copy of the completed 96-well plate template with sample names as detailed above.

You will need a Dana-Farber ID card to enter the Fish Room. If you do not have one, please go to the Security desk in the lobby of the Smith or Dana buildings and request to be admitted into the "Fish Room". The phone number for security is 617-632-3131 (extension 2-3131 within DFCI).
